Excellent overview of how SARS-CoV-2 has evolved over time. Particularly impressed by the really elegant work on adaptive evolution in SARS-CoV-2 by Katie Kistler, @huddlej and @trvrb. bedford.io/pdfs/papers/kistl… This figure is... ominously striking.
Last week I presented on "SARS-CoV-2 evolutionary dynamics" at the VIDD departmental seminar at @fredhutch. Slides are available here: bedford.io/talks/sars-cov-2-… and a recording is available at piped.kavin.rocks/watch?v=VErVD_H1….

Shower thought: now that most folks in the US want to work more from outside of the office, how about we invest in modernizing libraries to offer great transient work space? I'd prefer money to go to libraries than WeWork

I must admit, I'm finding this talk of Sars-CoV-2 running out of evolutionary space all a bit bonkers. I would love to be that confident but frankly this isn't an evolution experiment in the lab, with tightly controlled conditions and a single, clean fitness peak to climb.

Unique opportunity to work in a great environment on a very fun and challenging inferential problem. Old methods broke badly during the pandemic, and just like the big data regime transformed machine learning (deep nets) it will also transform phylogenetics and disease modeling.
If you've ever thought to yourself... "I'd like to reboot phylogenetics from scratch, with new approaches to sequence evolution, diversification models, and inference." Well, here's your chance. matsen.fredhutch.org/general…

At this point, you are either vaccinated or you are going to catch Delta. And whether you are young adult or old, when you catch Delta unvaccinated, you will have the highest chance of being hospitalized compared to almost any disease you have caught in your life.

Thanks to amazing work from @BarbettiJames and @bq_minh, IQ-TREE can now optimise a tree of 410,000 SARS-CoV-2 genomes in half an hour. This is with parsimony, but parsimony works *very well* for SARS-CoV-2 genomes.
